I can't see a reason for the Dynmap not working. Unfortunately, we can't upload it to the server because I can only upload individual files, not folders with files in them (Dynmap plugin is a folder with the jar and about 500 other files contained in it).
Haven't you spoken to Support?

Well all the files are now on the server but for some reason the actual dynmap web-server doesn't work.
You'll definitely need to talk to support about that (aka I will, I'm in the process of doing so now.)
